Plugins Not Coded or Inserted Properly

When I do audits for clients I often find that the plugins someone has decided to use on the site is
  1. coded for XHTML when the site is using HTML5.
  2. inserted in the wrong location within the coding.
This article on Search Engine Land reminded me this is a problem: The dangers of misplaced third-party scripts. It is written a bit over the head of the average website owner or web designer so that is why I started the thread in Web Programming. ;)

There must be an easier way than me fixing these things every time a plugin is updated. Got suggestions?
